Currently, you must always remove before installing again which is tedious.

There should be an option to allow "dirty-flashing" it over the Nix store. This usually works fine but shouldn't be the default.

It's critical that this be made safe however as the data partition might still be mounted. Perhaps it should always be mounted read-only anyways.

Ah, read-only wouldn't work for restores of course.
