The issue occurred after replacing the SD card with a SanDisk Extreme 64GB memory card.
Other NDS software functions properly (e.g., NGPDS, GodMode9i, LAMEBOY).
BUT..

  1. For GBArunner3, the start screen shows a blue square moving across the title and then it freezes.
  2. GBArunner2 displays "Couldn't mount sd card!"

Thank you for reading.

That "Blue" square across the screen must be the splash screen with corrupted graphics, some sectors from your SD card could be corrupted. Make sure to format your SD card again using the following guide:

https://dsi.cfw.guide/sd-card-setup.html

And also re-install GBARunner3 using the latest commit from the hicode branch, since the necessary files for it may also be corrupted.

Developer :
Thank you for your response. I have tested the SD card using h2testw and found no bad sectors. Could you please clarify what you mean by "the latest commit from the hicode branch"? Do I need to download specific files or follow a particular procedure?
thank you.

Developer :
Thank you for your advice. After some further investigation, I realized that the issue was likely caused by unallocated space on the SD card. I reformatted the entire card, ensuring no unformatted sections remained, and now GBARunner3 works perfectly.

Nice that you got it working, so this issue can be now closed.
