Looks good with minor suggestions on the mainpage and directory structure. And it is also noticed that argument table is not shown correctly (see here) in the current doxygen output.

@mzhangw The argument tables should now all be working. I've also made the other updates you suggested. This should be good to go now.
For now, to get the argument tables to work, I use the scm host model, but in the future, we may want to eliminate host model/framework dependencies to build the physics docs. Unfortunately, I don't have the resources to do that atm.
