Unwanted application shortcuts on root of Programs menu

I'm using Classic Start Menu 4.3.1.0. Some applications, including Opera browser and Adobe Reader, persist in showing up shortcuts on the root of the Program menu. I don't want this, as I have moved their shortcuts to a subfolder. I've deleted the shortcuts on the root, to no avail. I've set their hidden and readonly attributes, to no avail, they just re-appear, with those properties removed. I've asked about this on the Opera forum, but no reply. Maybe there's an answer here? Thanks.
