Replace crticial species with an "extra parameters" declaration mechanism

Critical species are confusing, often unnecessary, and sometimes insufficient as a mechanism for adding additional parameters to a system. We should remove critical species and just enable another (optional) header file extra_model_params.hpp or something for declaring additional parameters.
