chore: clean up temporary and duplicate compiled files

- Remove duplicate compiled JavaScript files from cli/cli/ directory
- Remove temporary debug and migration scripts
- Remove dist-cli directory
- Update .gitignore to prevent these files from being committed in the future
- Add patterns for temporary files, backup files, and OS-specific files
