Handle Apptainer symlink mount issues

Mounts in apptainer don't resolve symlinks, and doesn't exit when the chdir into the current working directory fails. That means that the executor may execute the scripts inside the wrong directory if the path is not a realpath. To fix this, we should resolve all symlinks before running the executor.
