Initial read of input file to get dimensions

Currently, there are differences in how the serial, MPI-parallel, and XIOS configurations read dimensions. For greater consistency, we should do an initial read of the NetCDF dimensions from the input file for all cases. If running in serial or with XIOS, this can be used as needed. If running with MPI, it can be used for verification purposes (checking partition file is consistent).
