Source code priorities

1. Fix regularize_repeated_chains
2. Need to figure out the string similarity jacquard_similarity.py
3. Need to fix rigid_transform.py
4. Need to write interface connecting output of regularized_model_data into networkx object

• Tests currently don't all pass, we are abandoning pdb_model.py officially. Failed test is AssertionError, see in simplify dependency and environment management #85

• Commenting out save_model from core.py

• Perhaps get rid of lazy loading, now that ovito isn't loaded by default. Would enable autocompletion
