Corrected regex for pattern-based filtering of transcripts.
Added string value to the cell_id column to match input data in CosMx.
Fixed table parsing behavior for SpatialData export: renaming of shapes introduced in here broke detection by the table parser when setting regions and connecting tables to shapes. Restored consistent naming for input and generated boundaries to ensure proper connection. Added warnings and minor improvements for robustness and clearer output.
