Summary

  • Make candidate artifacts run-scoped (outputs/candidates/<run_id>) and harden candidate aggregation with run_id/motif_hash joins.
  • Thread run_id through PWM sources and pool building; enforce run.id path-safety; explicit resume/fresh workflow.
  • Align docs + demo with explicit run semantics and candidate paths; remove extra demo workspaces; add local densegen AGENTS guidance.
  • Expand report outputs with Stage-A score hist plots and a full composition CSV export; docs note new report assets.
