This PR optimizes the map_psms_to_spectra function in processing.py.

Changes:

  1. Optimized Iteration: Converted the Pandas Series matched_spec_series to a native Python list before iterating. This avoids the overhead of Pandas Series iteration.
  2. Optimized DataFrame Construction: Switched from creating a list of dictionaries to a list of lists. Constructing a DataFrame from a list of lists with explicit columns is significantly faster (approx 1.6x - 1.8x measured improvement).
  3. Correctness Fix: The new implementation explicitly uses None for missing spectra matches instead of relying on Pandas to fill NaN. This fixes a subtle bug where NaN (which is truthy in Python) caused the app to incorrectly attempt to visualize missing spectra.
  4. Cleanup: Added __pycache__/ and *.pyc to .gitignore.

Performance:
Benchmarks showed a reduction in processing time from ~2.01s to ~1.20s (approx 1.6x speedup) for 100k records.

Verification:

  • Validated with pytest.
  • Verified None vs NaN behavior with a reproduction script.
