I think this can be a bit more detailed, like describing how to deal with flatpakking an app that needs the user to manually click through menus, and how different it would be from making, say, a PKGBUILD for the AUR that does the same thing.

Flathub discourages packaging Windows apps, and I believe it should be clear from this doc.

I'm pretty sure Flathub maintainers allowed Wine apps to be packaged, but explicitly said that they have to be maintained by upstream.

Either way, this documentation was intended for applications that utilize Wine like Bottles and Lutris.

I feel like, if it's meant for those kinds of apps, it should be stated in the docs that the documentation is meant for those rather than packaging bare Windows applications inside of Flatpak.

Thse are Flatpak docs, not Flathub docs. I don't really think it matters what is specified here specifically. These policies should be in https://github.com/flathub/flathub/wiki/App-Submission.

Since Flathub now has dedicated docs, should I continue the work or do I close this issue?

you should move it to the flathub documentation since a lot is specific to what's on flathub.
