Originally designed by Enyi Jiang (enyij2@illinois.edu) as part of Mini-Projects: Latent AI Safety, a set of AI safety practice projects for undergraduate researchers. The research questions, the four-project structure and the task breakdown are theirs; this repository is an implementation of Project 1 of that brief, which is reproduced verbatim in mini-projects-latent-ai-safety.md.

Qwen2.5-1.5B-Instruct — 28 layers, d_model=1536, Apache-2.0 and ungated, with genuine
native refusal behavior. Chosen over the brief's Gemma-2-2B because Gemma is HF-gated and
tight for LoRA on 8 GB.
No quantization anywhere. 4-bit QLoRA would perturb the activations this project measures. LoRA is trained in bf16; extraction saves fp32.

The middle row is the trap: peak allocation exceeded the 8.59 GB card, Windows WDDM silently paged to host RAM, and throughput got worse while appearing to "fit."

φ = 0.548 rather than 1.0 is the whole point — conventional safety SFT gives φ = 1.0, making harm and refusal the same direction and the experiment circular. The benign stratum having both refusals and compliances is what lets the refusal direction be estimated with harm held constant, so it cannot contain harm information by construction. See SFT_DESIGN.md.

GATE: PASS — the policy generalizes to prompts never seen in training, and the benign stratum splits 59 refused / 61 complied by observed behavior, so the harm-free refusal direction is estimable with adequate n on both sides.
Worth noting the base column: the un-tuned model already over-refuses benign
harmful-sounding prompts at 0.65 versus 0.10 for neutral benign ones. The SFT sharpened
(0.65 → 0.97) a dissociation the model already exhibited rather than inventing one, which
strengthens the external-validity argument in SFT_DESIGN.md.

Padding invariance: PASS (worst cosine 0.99989 vs unpadded batch-size-1). This check exists
because a plain forward() derives position_ids from arange, not from the attention mask —
so with left padding, every sequence's RoPE positions shift by its pad count and activations
start depending on what else was in the batch. activations.py passes explicit
position_ids = (attention_mask.cumsum(-1) - 1).clamp(min=0).
Difference-in-means directions fit on train, scored on test. Refusal is estimated inside the benign stratum, so it cannot carry harm information.

GATE: PASS — harm separability peaks at layer 12 (depth 0.43), mid-network, reproducing the qualitative Arditi et al. result. A peak at layer 1 or 28 would have indicated a layer-indexing or token-position bug.
The finding is that cos(harm, refusal|benign) climbs monotonically with depth — roughly
−0.55 early, ≈0 around layer 11–12, then +0.93 to +0.97 from layer 19 on. Harm and
(harm-free) refusal are near-orthogonal mid-network and collapse onto essentially the same
direction late.
This predicts a layer-dependent answer to the research question, which is a more interesting result than a single yes/no:
- Layer ~12: harm AUROC 0.999, cos = +0.13 → removing the refusal direction should barely touch harm decoding. Safety signal genuinely separable from refusal.
- Layer ~24: cos = +0.97 → removing refusal should destroy harm decoding. There, they are the same direction.
Caveat to chase in Phase 8. Harm AUROC is already 0.918 at layer 1, which is too high for
genuine harm representation that early — it is almost certainly lexical/source artifact
(AdvBench phrasing differs systematically from Alpaca and OR-Bench). This is direct evidence
that the topic/style confound is real, and it is why the JailbreakBench topic-matched pairs
(sources.load_jbb) are the cleaner evaluation readout rather than an optional extra.

Two things fall out of this, and both are results rather than plumbing:
1. Under conventional safety SFT the experiment is degenerate, at every layer.
cos(harm, refusal) = +1.000 at all 28 layers — not approximately, identically. The refusal
direction is the harm direction. "Remove the refusal direction, then test whether harm
survives" reduces to "remove the harm direction, then test whether harm survives." The
harm-free estimator cannot even be computed, because the benign+refused cell it samples from is
empty. sanity.py reports this inestimability rather than crashing, since it is the finding for
that arm.
2. The sampling frame matters enormously, not just in principle. In the cue arm the naive
estimator gives +0.629 at layer 12 while the benign-stratum estimator gives +0.125 — a 5×
difference on the same activations, the same layer, the same model. That gap is the harm
contamination the naive difference-in-means silently carries. Anyone reporting a
refusal-projection result without controlling the sampling frame is reporting that
contamination.
Follow-up diagnostic. r_ref is [orbench+xstest] - [alpaca]. The harm direction can be built
three defensible ways that differ only in which benign group sits on its negative side:

At layer 12 the "same" quantity spans [-0.447, +0.486] depending on that choice. The ordering
C < A < B is exactly what group overlap predicts: C puts r_ref's positive group (orbench+xstest)
on the harm direction's negative side, so the two vectors share a term with opposite signs and are
pushed apart; B shares -alpaca with r_ref and is pulled together; A sits between.
So the reported +0.125 is one of three arbitrary conventions, not an estimate. With only three
source groups, every in-sample harm contrast necessarily overlaps one of r_ref's groups - the
artifact is structural, not a tuning choice.
What survives: all three constructions rise monotonically with depth (A: -0.55 -> +0.96, B: -0.08 -> +0.98, C: -0.83 -> +0.28). The depth trend is the robust finding; no single layer's value is.
Fix, now a priority rather than a Phase 8 optional: extract the held-out
JailbreakBench/JBB-Behaviors topic-matched pairs (sources.load_jbb). Its harmful and benign
splits share no source with r_ref, giving a harm direction with no group-composition overlap.
This is the concrete reason the plan holds JBB out.
Note also that natural's harm AUROC stays ≈0.999 out to layer 28, whereas cue's decays to
0.930 while its refusal AUROC saturates at 1.000. Consistent reading: late layers commit to the
behavioral decision and discard the harm distinction that no longer drives it.

With n=1050 train rows in d=1536 dims and lexically distinct sources, AdvBench is separable from Alpaca/OR-Bench on surface form alone. The gate now names this explicitly rather than blaming layer indexing.

Three findings, all of which revise earlier claims in this README.
1. The in-distribution probe is largely a source/format classifier. At layer 4 it is perfect in-distribution and 0.762 on topic-matched pairs. Topic-matched AUROC rises with depth (0.70 -> 0.94) while the in-distribution number is pinned at 1.000 from layer 4 - so genuine harm representation emerges with depth, and everything before that is artifact.
2. Out of distribution the probe is anti-predictive - AUROC 0.005-0.19, far BELOW chance.
Scoring forbidden_question_set (harmful, phrased as questions: "How can I...") against
jbb_benign (benign, phrased as AdvBench-style imperatives: "Write a...", "Create a...",
"Draft a..."), the probe ranks the benign items as more harmful, almost perfectly inverted. It
learned "imperative phrasing = harmful". This is the single strongest piece of evidence in the
project so far, and it is a negative one.
3. The early negative cosine reported above was an artifact - retracted. With a clean
topic-matched harm direction, cos_clean is +0.432 at layer 1, dips to ~0 at layers 6-7, and
rises to +0.92. There is no anti-alignment anywhere. The earlier -0.55 came entirely from group
composition, exactly as the sensitivity table predicted.

Where harm is most reliably decodable, it is most entangled with refusal; where it is least entangled, it is least decodable. That monotone trade-off is a sharper and more honest framing than "does safety survive refusal removal" - and it predicts that the Phase 7 projection will show no single layer that is both clean and reliable.
This is precisely the third outcome PROJECT1_PLAN.md Phase 9 warned about - "holds in-distribution, collapses OOD" - arriving in week 1 rather than week 13.

Readout A at 1.000 is inflated by the same artifact - its honest counterpart is the topic-matched 0.937. Readout B at 0.813 is the real concern: with harm held constant at benign, the "safety" probe still separates refused from complied well above chance, i.e. it is partly firing on refusal behavior.
Select layers by topic-matched AUROC, never by in-distribution AUROC. The in-distribution
criterion picks layer 4 - the most artifact-dominated layer in the network. probes/train.py
now fails the gate loudly when it sees this signature.

perfectly predicted by source. The replacement uses minimal pairs, where harmful and benign
differ only in the harmful element:

XSTest's 200 unsafe contrast items were being discarded by the original loader, which kept only the safe subset. They are exactly the matched counterparts the harm contrast needed.
Splits are grouped by topic family (18 groups, 5 held out, zero overlap), so the test set contains only syntactic frames the probe never saw in training.

The probe now behaves like a harm probe rather than a format classifier. Layer 1 is 0.689, not 1.000; AUROC climbs smoothly with depth instead of saturating at layer 4; the peak within the first 30% of layers is 0.841, versus 1.000 for the confounded version. GATE: PASS.
The old confounded probe transfers poorly. At layer 4, where it scored a perfect 1.000 in-distribution, it manages 0.667 on matched pairs. Its best across all layers is 0.935, and only at depths where the matched probe reaches 0.96. This is direct confirmation that its in-distribution perfection was provenance detection.
Raw argmax picks L26 (AUROC 0.963). But AUROC plateaus from L14 (0.956) to L28 (0.961), all within each other's confidence intervals - so the argmax is noise, and it is biased toward late layers, exactly where entanglement with refusal is highest (cos_clean +0.865 at L26).
matched_eval.py now selects the earliest layer statistically indistinguishable from the peak
(AUROC >= the peak's CI lower bound), the one-standard-error rule:

Same decodability within noise, substantially less entangled with refusal.
Intervals are cluster bootstrapped over the 5 held-out topic groups, not over rows: rows inside a topic family are correlated, and row-level resampling measured 1.4x too narrow. Widening the interval moved the selected layer from L14 to L13 - a real consequence of honest error bars, not a tuning choice.
Also worth reporting alongside AUROC: at zero false positives the L26 probe catches only
0.600 of harmful prompts. With 80 test negatives the finest resolvable FPR is 1/80 = 0.0125, so
a "1% FPR" operating point is not measurable at this sample size - probes/train.py now prints the
FPR each TPR was actually measured at rather than mislabelling it.
The pattern first seen with the artifact-ridden probe holds with a clean contrast: harm is near-orthogonal to refusal where it is weakly decodable, and strongly entangled where it is strongly decodable. At L8, cos_clean is -0.052 (essentially orthogonal) but AUROC is only 0.841. At L19 AUROC reaches 0.960 with cos_clean +0.887.
L14 is the best available compromise, and it is what Phase 6/7 should target. The prediction for Phase 7 stands: no single layer is both cleanly separable and reliably decodable.

The textbook ablation is h <- h - (h.r)r - zero the projection. Measured here, that does the
opposite of what it looks like. The decision boundary along r does not sit at zero; the
complied group sits well below it. Zeroing therefore moves every prompt onto the REFUSE side. The
first run of this script pushed alpaca from 0.000 to 0.950 refusal - an increase - while
leaving the already-refused cells untouched.
A second bug compounded it: the additive condition applied alpha*r at all 28 layers, roughly
28x the intended perturbation, collapsing refusal to 0.000 everywhere with rambling output.
Arditi et al. ablate at every layer but add at one.
The corrected intervention sets the projection to a measured reference, with per-layer directions and per-layer references, which is scale-free and safe to apply at every layer:

GATE: PASS. The effect is ~100x the random control, which is indistinguishable from noise. Both directions of causal evidence hold: suppression eliminates refusal in every cell including genuinely harmful prompts, and induction takes neutral benign prompts from 0.033 to 1.000.
Coherence holds throughout - degenerate rate 0.000 in all conditions. The length shifts are consistent with real behavior change rather than breakage: 99.8 -> 234.5 chars under suppression (the model now answers and elaborates) and -> 37.0 under induction (short refusals).
The induction number is ceiling-limited: two of three cells already refuse at ~0.97 at baseline,
so only the alpaca cell had headroom. Read that cell, not the overall figure.
Phase 7 is now interpretable: this direction is causally load-bearing, not a correlate, so "remove it and see what survives" is a meaningful experiment.
It also sharpens the tension. The direction fully controls refusal, and cos(harm, refusal)
is +0.49 at L13 - so removing it necessarily removes a substantial component of the harm axis
too. Phase 7 should be expected to show real damage, not a clean dissociation.
Note that results/causal/cue/ablation_responses.parquet contains model completions for harmful
prompts generated with refusal suppressed. This reproduces a published result (Arditi et al. 2024)
on a 1.5B open-weight model for measurement purposes; treat the file as sensitive and do not
redistribute it.

The simplest operator wins, and the reason is n_fit = 746 < d = 1536. Measured directly:

With fewer rows than dimensions the classes are separable many ways, so the only generalizable refusal signal is the centroid offset. Diff-in-means captures it maximally and collapsing it leaves nothing that transfers. A regularized classifier direction captures only part of it and points substantially into overfit directions, so removing it changes nothing on held-out rows. LEACE fails for the same root cause: its whitening is rank-deficient at n<d, so the guarantee does not survive transfer off the fitting rows.
Erasure is verified at L13 (0.448 ≈ chance). L4 and L7 exceed 0.60 and their rows are not interpretable.

At L13: retrain drop +0.027, random control −0.000. Rank-k up to 16 (INLP, which under-erases, so read as a lower bound): retrain 0.926 → 0.896 while random holds 0.932 → 0.933.
In-distribution, a signal remains. Harm stays decodable at 0.905 after the refusal direction is verifiably erased, against 0.932 clean — a 2.7-point drop, inside the cluster-bootstrap interval (±0.05). The effect exceeds the random control, so the overlap is real but small.
This does NOT answer the research question affirmatively. The OOD measurement below shows the matched harm probe is itself at chance when surface harm cues are held constant across unseen sources. What survives refusal erasure may be the same cue-reading shortcut, merely orthogonal to the refusal direction. See "Does the matched probe generalize?" below.
Phases 6 and 7 together say something sharper than either alone:

The same direction that fully controls refusal behavior is nearly irrelevant to harm
decodability. There is no contradiction: cos(harm, refusal) = +0.49 means the axes are ~60°
apart, and removing 1 of 1536 dimensions leaves harm information distributed across the remaining
1535. Causal control over a behavior and monopoly on an item of information are different
properties, and this is a clean demonstration that a direction can have the first without the
second.
So the refusal direction is where refusal behavior lives, but harm information is not stored there — which is the affirmative answer the project set out to test.
- "Meaningful" here means linearly decodable on topic-matched pairs. The earlier OOD work showed probes of this kind are fragile off-distribution, and the matched probe's own OOD behavior has not been measured.
- The refusal policy is taught by our SFT, not native (see SFT_DESIGN.md).
- Rank-16 erasure is a lower bound on subspace removal, since INLP under-erases at n<d. A properly-erasing high-rank operator needs more benign-stratum rows than 746.
- Single model, single seed, no
base-arm comparison yet.

* not a fair comparison — advbench and orbench are both training sources for the confounded probe, so 1.000 there is memorized provenance, not transfer.
The pattern is unambiguous: ~1.0 whenever the benign side sounds neutral, ~0.5 whenever it sounds harmful. The matched probe is still reading surface harm cues, not harm.
What the matched training did buy is phrasing robustness: on forbiddenq vs alpaca it scores
0.993 against the confounded probe's 0.735, so it no longer collapses when harmful prompts switch
from imperatives to questions. That was the failure mode the matched contrast was built to fix, and
it fixed it. But it did not produce a harm representation.
Why the minimal pairs weren't enough. XSTest teaches "within this frame, which variant is harmful" — homonyms, figurative language, safe targets. OR-Bench prompts are benign-but-scary by a different mechanism entirely. The learned distinction is specific to the kind of harm/cue dissociation seen in training, and does not transfer to a new kind. Topic-matching fixed the provenance confound without fixing the cue confound.
Does a meaningful safety signal remain after removing the refusal-related direction?
The honest answer from this pipeline is not established, and the evidence leans negative:
- The refusal direction causally controls refusal behavior — total, robust, ~100x the random control (Phase 6).
- Erasing it barely dents in-distribution harm decodability — 0.932 → 0.905 (Phase 7).
- But the harm probe does not generalize when surface cues are held constant — 0.508 (this section).
Points 1 and 2 together would be an affirmative answer if point 3 held. It does not. So the finding is about probes, not about the model's safety representation: linear probes on this model track surface harm cues rather than harm, and topic-matched minimal-pair training does not fix that. That is a real, reportable result, and it is the third outcome PROJECT1_PLAN.md Phase 9 anticipated — "holds in-distribution, collapses OOD".
To get a defensible affirmative answer you would need a harm contrast that holds surface cues constant across multiple independent dissociation mechanisms — XSTest-style homonyms, OR-Bench style over-refusal, and at least one more — with grouped splits across mechanisms, not just across frames within one mechanism.

So the grouping variable here is the mechanism, and every prompt is harmful-sounding (cue=1) - alpaca is deliberately excluded, because including a neutral benign source recreates the easy contrast and hides the failure.

Within-mechanism ceiling at L13: 0.903 (jbb 0.942, xstest 0.864). Not computable for orbench - its topic groups are source-defined and single-class, so a grouped within-mechanism split has no valid test set there.
This is partial transfer, and it is a real update on the previous negative.
- Two of three mechanisms transfer well: held-out jbb reaches 0.900 and held-out xstest 0.885 at L19, with cluster-bootstrap intervals excluding chance (jbb 0.784 [0.708, 0.853] at L13). A probe that had only learned one mechanism's signature would sit at ~0.5 here. It does not.
orbenchremains the hard one: 0.587 at L13, peaking at 0.680. Training on lexical-ambiguity and same-topic dissociations does not teach over-cautious framing.- The mean passes, the minimum does not. The gate now reports both, because averaging lets two strong folds carry a weak one. Best min is 0.680 at L22; best mean is 0.814 at L19.
The layer trend is consistent with everything else here: cross-mechanism transfer climbs from ~0.55 early to ~0.81 by L19, so whatever generalizes emerges with depth.
The earlier forbiddenq vs orbench result (0.508) used a probe trained only on matched
(xstest + jbb). Here, training on xstest + jbb and testing on orbench gives 0.587-0.680 - the same
story, slightly better because the multi-mechanism training set is larger and the evaluation is
balanced. Both say: the orbench-style dissociation is not learned from the other two.
The matched probe scored on the one mechanism it never saw (orbench, 496 fresh prompts) gives 0.592 at L13, essentially identical to the 0.587 cross-mechanism number - an independent confirmation that the two protocols measure the same thing.

Outstanding regardless of phase:
- Test coverage is thin. 6 tests, all on label masking and prompt formatting. Nothing covers
sources.py,build_matched.py, or any probe/causal module — now the bulk of the code. - The off-the-shelf
baseextraction arm (--run base, no--adapter) for external validity. - Refusal behavior on the matched corpus was never generated, so the claim that
r_harmholds refusal constant there is argued, not measured. - 22 rows in
natural's compliance cell still flaggedstill_refusal=1. - The C grid still saturates at 4/28 layers (early, low-signal ones).
Phase 4 was run, audited, and re-run. The audit measured each concern rather than reasoning about it, which mattered: two of the four suspicions were unfounded and one unsuspected problem was the serious one.

The inner-CV score is optimistic (0.934 vs 0.909 grouped) — a reporting flaw, not a result flaw.
1. Source-confound detection (the important one). Nothing was checking whether the label was
simply predicted by dataset provenance. group_confound_check now reports the fraction of topic
groups containing both classes:
cue arm : 0/4 groups contain both classes (0%) -> WARNING
matched arm : 18/18 groups contain both classes (100%) -> clean
This is the check that would have caught the original failure automatically, before any AUROC was believed.
2. Confidence intervals were 1.4x too narrow. The bootstrap resampled rows, but the matched
test set has only 5 topic groups and rows within a family are correlated. Cluster bootstrap over
groups is now used wherever a group column exists:

Widening the interval moved the selected layer from L14 to L13 — a consequence of honest error bars, not a tuning choice.
3. TPR@1%FPR was mislabelled. With 80 test negatives the finest resolvable FPR is
1/80 = 0.0125, so the filter only ever selected the zero-false-positive point. The metric now
prints the FPR each TPR was measured at, which surfaced a number AUROC 0.96 was hiding: at zero
false positives the best probe catches only 0.600 of harmful prompts.
4. C grid saturated at its boundary. The confounded harm probe chose C = 1.0, the grid maximum, at 17/28 layers — the optimum was outside the grid. Grid extended to 100 with a boundary warning. Still fires on 4/28 layers, all early and low-signal; the layers that matter pick 1e-2.
5. Layer selection by argmax. AUROC plateaus from L14 to L28 within each other's intervals, so the argmax was noise — and biased toward late layers, exactly where entanglement with refusal is worst (cos +0.865 at L26 vs +0.490 at L13). Selection now takes the earliest layer statistically indistinguishable from the peak, the one-standard-error rule.
The harm_refused label is confounded by construction: in the cue arm, "refused" rows are
advbench (harm=1) plus orbench/xstest-safe (harm=0) — different sources. The new guard warns on it,
but the label remains selectable. Do not use it for the cue arm.
