Specify only rules.rename_contigs.output.fasta as an input to rules.align_reads_to_prefilter_contigs (instead of the whole rules.rename_contigs.output), because rules.rename_contigs.output.mapping_table also residing there (.tsv file!) causes the minimap2 command to fail.
