Currently XaDES signatures that contain an embedded reference (the SignedProperties element) do not validate because namespaces are not handled correctly by etree when copying an element. The provided PR includes a fix for that problem which problably also fixes problems address by proposed PR #41 . This PR most likely provides all the fixes of that PR plus additional benefits since it solves some c14n issues.
